Les enjeux actuels de la biologie et de la médecine engendrent des besoins nouveaux à l'interface avec l'informatique et les mathématiques : analyse de données complexes, outils de modélisation approfondis. Ceci nécessite de former des jeunes scientifiques ayant une vaste culture pluridisciplinaire. Le parcours "BioInformatique et Modélisation" (BIM) répond à cette demande en pleine croissance au niveau national et international. Elle est construite à l'interface des deux mentions Informatique et Biologie Moléculaire et cellulaire (BMC) avec la participation de la mention Mathématiques et Applications. La finalité de la formation est indifférenciée (professionnelle et recherche) “The main push in biology during the coming decades would be towards an increasingly quantitative understanding of biological function; the rate at which progress occurs will depend on a deeper, effective implementation of quantitative methods and a quantitative perspective within the biological sciences.” (Mathematics and 21st century biology, National Academic Press). This calls for a whole new range of interaction between biology on one side, and computer science and mathematics on the other side: analysing complex data, development of better modeling tools. Especially, it is is essential to train the next generation of young scientists with a large and strong interdisciplinary education. The "BIoinformatics and Modelisation" (BIM) graduate program aim to answer this steadily increasing need, both and the national and international level. The program is built on an interdisciplinary fashion, by putting in front of each other the two programs in computer science and in Molecular and Cellular biology, with the participation of the Mathematics program as well. The professional opportunities of the program are both professional and academic research.

Les aspects nouveaux de ce parcours par rapport aux masters existant en France et à l'étranger sont : un programme de formation intégré à la biologie, mêlant algorithmique, combinatoire et statistiques pour la bioinformatique et la modélisation mathématique ; des modules de recherche conçus pour mélanger les étudiants provenant de différentes disciplines ; des modules de mises à niveaux pour permettre l'acquisition des connaissances mais aussi d'un langage commun pour permettre des échanges ; des modules partagés par des enseignants de disciplines différentes. Cette collaboration dans un même module devrait enrichir la pédagogie "classique" disciplinaire et a pour but d'élargir l'esprit des étudiants. Au sein du parcours nous souhaitons préparer nos étudiants à la recherche et aux applications dans ce domaine d'interface en s'appuyant sur des bases solides en Informatique. Le but principal du parcours est de préparer les étudiants au développement de nouvelles méthodes pour résoudre des problèmes des sciences du vivant. Il est donc essentiel qu'ils soient compétents dans leur domaine d'origine et qu'ils connaissent le langage et les problématiques des sciences biologiques et biomédicales. Le besoin de manipuler et d'analyser de larges quantités de données demande que la formation des étudiants soit complété par des compétences en simulation numérique et en analyse statistique. Les étudiants de le parcours qui participeront au master international (en partenariat avec l'Université Libre de Bruxelles, Belgique) devront passer un semestre dans une université partenaire, à l'occasion du stage de M2 ou pour un semestre de cours. Si la présence d'étudiants étrangers le demande, les cours de M2 peuvent être assurés entièrement en anglais. En outre au moins un cours de M2 est enseigné en anglais pas un professeur invité étranger.
Considering bioinformatics master programs already existing in France and elsewhere, the BIM graduate schools possess a set of unique features, such as: (1) a learning program integrated to biology and combining algorithmic, combinatorics and statistics that are used in bioinformatics and mathematical modeling ; (2) a set of teaching blocks devised to mix students coming from different backgrounds; (3) initiation tutorials specifically devised to allow acquiring knowledge, as well as the ground for a common language between various disciplines/background ; and finally (4) blocks shared by teachers from different disciplines. Those interdisciplinary collaborations within one teaching bloc should enrich the pedagogical principles proper to each discipline, but its first aim is to broaden perspectives for the students. Within the specialty we intent, based on a solid Computer Science background, to prepare our students for academic research in bioinformatics/computational biology as well as its applications to life science and the clinics. The main aim of this master program is to prepare student to develop new methods for resolving computational and quantitative questions in life science. It is thus essential that they can prove good abilities within their scientific background and that they know the language and questions proper to biological and biomedical science. The need to manipulate and analyse large quantities of data calls for a program where the students master also numerical simulations and statistical analysis. The students from the specialty that want to participate to the international master program (in partnership with Bruxelles Free University) will spend one semester in a partner university, may it be the second year internship or for a semester of lectures. All lectures can be done in english (when international students are enrolled) and at least one lecture is given in English by an invited professor.

  • Développer de nouvelles méthodes pour résoudre des problèmes des sciences du vivant. Implement new methods to solve problems in life science.
  • S'approprier le langage des sciences biologiques et biomédicales. Master the language of biological and biomedical sciences.
  • Créer un projet répondant à une demande biologique précise (création d'un logiciel pour l'analyse de séquences génomiques…). Create a project that allow to answer a specific biological need (implementing a software for the analysis of genomic sequence data).
  • Coopérer, travailler en partenariat interne et externe dans le cadre de projets multidisciplinaires. Cooperate, work in internal and external partnership within interdisciplinary projects.
  • Mettre en place une veille technique. Set up technological watch.

Public visé Public

Le parcours s'adresse à un public d'étudiants scientifiques disposant de bonnes connaissances en informatique et/ou en mathématiques appliquées à l'informatique. Notamment, les étudiants devront avoir une formation en informatique générale incluant la maîtrise de l'algorithmique et de la programmation et une bonne connaissance des mathématiques de base (logique, algèbre, analyse, probabilités, statistiques). Les étudiants devront avoir un intérêt pour la biologie mais une formation préliminaire en biologie n'est pas requise. Le parcours offre plusieurs UE d'introduction à la biologie. The specialty is aimed towards scientific students already possessing a good background in Computer Science and/or Applied Mathematics. The students will notably have a general Computer Science training including the use of algorithmis and a solid knowledge of common mathematics (logic, algebra, analysis, probability and statistics). The candidate students will need to have an interest in biological sciences, but we do not require a preliminary formation in biology. The specialisation integrates various introductory courses for biology.

Le public de la première année est principalement constitué d'étudiants ayant obtenu une licence d'informatique ou de mathématiques (avec quelques UE en programmation et en algorithmique), mais d'autres parcours moins typiques seront aussi examinés. Par exemple, nous offrons la possibilité aux étudiants de Physique et Chimie de s'inscrire à BIM. Seront particulièrement appréciés les dossiers des étudiants provenant de formations mathématiques ou informatique qui ont montré, durant leur cursus Licence, un intérêt pour les sciences de la vie. In first year, we mainly expect students with a bachelor in computer science or in mathematics (with a few grades in programming and in algorithmics). However, other less typical training will be evaluated on a per case basis. For instance students from Physics or Chemistry can apply to BIM. Applications from students which showed, during their previous studies, an interest for life science will be given a particular attention.

Le public de deuxième année est constitué pour une part des étudiants de la première année, et pour l'autre part d'élèves provenant d'autres universités ou d'écoles d'ingénieurs et ayant démontré dans leur cursus d'étude un intérêt pour les sciences de la vie, les mathématiques appliquées à l'informatique et/ou l'informatique. Les dossiers seront évalués au cas par cas. In second year, besides students coming from the first years, we accept students from other universities or Engineering school and which demonstrated during their studies an interest for life science, applied mathematics, and/or computer science. Applications will be evaluated on a per case basis.

Enfin, l'intégration de BIM dans le Programme International de Master BIMM offre une visibilité internationale pour le parcours et un flux d'étudiants provenant de l'étranger. Ils auront des formations compatibles à celles décrites ci-dessus. Finally, BIM is part of the International Master Program BIMM, which gives our master an international visibility and favors a stream of students coming from abroad. Those students will have a training that is compatible with BIM.

Organisation

Le parcours permet aux étudiants d'informatique d'acquérir des compétences dans le domaine de la bioinformatique et de la modélisation tout en assurant aux étudiants une formation d'informaticiens. Le développement de leurs connaissances en algorithmique, en intelligence artificielle ou en imagerie leur permettront d'apporter des contributions méthodologiques originales dans ce domaine.
The specialty allows students to acquire computer skills in the field of bioinformatics and modeling while providing students with training for IT professionals. The development of knowledge in algorithms, artificial intelligence or imagery will allow them to provide original methodological contributions in this area.

Pour garantir des bases solides en informatique, nous proposons une première année (M1) de cours approfondis en informatique partagés avec les parcours IAD (Intelligence Artificielle et Décision), IMA (Imagerie) et STL (Science et Technologie du Logiciel) et couvrant les connaissances nécessaires en algorithmique, combinatoire et statistiques. Les étudiants suivront aussi des cours de statistiques et d'introduction aux bases de la biologie, à la bioinformatique et à la modélisation. Ces modules permettront aux étudiants de se familiariser avec la pluridisciplinarité grâce au contenu des enseignements et à travers la collaboration entre étudiants de disciplines différentes au sein du Programme International de Master BIMM, qui partagera ses cours avec le parcours.
To ensure a solid foundation in computer science, we propose a first year (M1) advanced courses in computer shared with specialties IAD (Artificial Intelligence and Decision), IMA (imaging) and STL (Science and Software Technology) covering knowledge necessary algorithms, combinatorics and statistics. Students also follow statistics courses and an introduction to the biology databases, bioinformatics and modeling. These modules will enable students to learn through multidisciplinary educational content and through collaboration between students from different disciplines within the International Master Program BIMM who share its lessons with the specialty.

La seconde année (M2) sera constituée par une partie de cours et un stage. Les cours de M2 seront, pour la plupart, donnés par au moins deux intervenants, dont l'un sera biologiste. Ceci permettra de s'assurer que les étudiants restent sensibles aux enjeux des problématiques en biologie. Une vaste variété de cours de modélisation est d'ores et déjà proposée à l'UPMC et environ 10 UE dédiées à la bioinformatique et à la modélisation seront assurées par le parcours.
The second year (M2) is formed by a part of courses and an internship. The course will M2, mostly given by two speakers, one will biologist. This will ensure that students remain sensitive to problematic issues in biology. A wide variety of modeling course is already offered at UPMC and about 10 teaching units dedicated to bioinformatics and modeling will be provided by the specialty.

Le parcours partage quelques UE de M1 et un grand nombre d'UE de M2 avec le parcours "Mathématiques de la Modélisation" de la mention Mathématiques et Applications, et la mention Biologie Moléculaire et Cellulaire (BMC) du Master de l'UPMC. Specialization shares some teaching units in first years and many teaching units in second year with the specialty "Mathematical Modeling" of the Mathematics and Applications program, and the Molecular and Cellular Biology (BMC) Master of UPMC.

Recherche : Research:
Bioinformatique, modélisation de systèmes biologiques (laboratoire ou industrie). Le parcours BIM couvre des problèmatiques très pratiques et actuelles comme la génomique et la fouille de grande quantités de données biologiques, ce qui lui assure des débouchés professionnels. Elle aborde aussi des domaines plus prospectifs faisant l'objet de recherches de pointe dans nos laboratoires. L'un des objectif du master est de fournir aux étudiants la posssibilité d'une thèse dans de nombreux centres hors université : INRIA, Genoscope-CEA, INRA, etc. D'autres étudiants iront vers des laboratoires (biologie, écologie, biomécanique, médecine...) universitaires.
Le laboratoire de Biologie Computationnelle et Quantitative accueillera des étudiants éventuellement intéressés par la réalisation d'une thèse expérimentale avec une partie d'analyse in silico et des étudiants intéressés par le développement de nouvelles méthodologies d'analyse de données in silico.
Bioinformatics, modeling in systems biology (academic or industry). BIM specialty covers very current practices and problematics such as genomics and searching large amounts of biological data, which ensures professional opportunities. It also addresses the most prospective areas making advanced research in our laboratories. One of the master goal is to provide students with the opportunity to do a PhD thesis in many non-university centers: INRIA, Genoscope-CEA, INRA, etc. Other students will go to acadamecial laboratories (biology, ecology, biomechanics, medicine ...).
Laboratory and Computational Biology Quantitative welcome students interested in eventually achieving an experimental thesis with an analysis part in silico and students interested in developing new data analysis methodologies in silico.
Industrie : Industry:
Le parcours prépare aussi au travail dans des équipes de recherche et développement (laboratoires pharmaceutiques ou en biotechnologies) ou de création de logiciels spécialisés dans le domaine des sciences de la vie. Avec de l'expérience, il sera possible d'occuper des positions de consultant, d'expert en développement de systèmes informatiques pour la biologie des systèmes, de chef de projet, de chercheur. The specialty is also preparing to work in research and development teams (pharmaceutical or biotechnology) or creation of specialized software in the field of life sciences. With experience, it will be possible to occupy positions consultant, an expert in computer systems development for systems biology, project manager, researcher.

Les modules de M1 et de M2 de le parcours sont assurés par des enseignants de disciplines différentes. Cette collaboration dans un même module enrichit la pédagogie "classique" disciplinaire dans le but d'élargir l'esprit des étudiants. L'équipe pédagogique fournit un effort important afin de : Modules of the first and second year specialty are taught by teachers from different disciplines. This collaboration in the same module enriches the "classical" teaching framework -limited to a specialty- in order to broaden the minds of students. The teaching staff provides a significant effort in order to:
  1. favoriser une interaction profitable entre étudiants de formations différentes. Conception de groupes de travail, cours interactifs avec présentation d'articles par les étudiants, présentation de travaux de recherche par des chercheurs invités de domaines différents, etc seront mises en place. promote beneficial interaction between students from different backgrounds. Design working groups, interactive classes with presentation of articles by students, presentation of research by visiting scientists from different fields, etc. will be implemented.
  2. permettre la révision des contenus des cours vis-a-vis des nouvelles méthodes et des nouvelles découvertes dans ce domaine en constante évolution. It will be possible to review the course content with respect to the new methods and new discoveries in this rapidly changing field.
